We use Gimlet. http://gimlet.us/
Ridiculously easy to set up, super cheap ($10 a site), and has completely changed (for the better) the way we record stats.

We use Altarama's RefTracker (http://www.altarama.com/Products/RefTracker), although for the most part, we only use the DeskStats module.

We use Zoho Creator. I don't know that it's perfect, but it took about 10 minutes to set up.
